minor allele frequency

I've  been trying BEDOS for a little while... and wonder is there an option to estimate minor allele frequencies on all markers, either off vcf or bed files? Any alternatives?

Thanks! I only needed to know if there are already options close to doing this within BEDOPS. I didn't want to duplicate efforts although this is relatively simple (efficiency is a major problem here).
